The Lite version can still pair with all Switch controllers, but it can't dock, ever.
Your kids don't need to "pick one" you can sign both of their accounts into each Switch, and they can just choose their account when playing. Note: Save data backup/sync between consoles is a Nintendo Switch Online subscription feature.
